The effects are strongest while you are listening to the tones because your brainwaves are synchronized and tuned into the frequency range you desire at that time.  After you've stopped listening the effects can still linger for a while afterwards.  The timescale will vary from person to person and be affected by what you do after you've stopped listening.
As a relatively new technology, fMRI has only recently been used to assess brain state changes during meditation. Recent studies have shown heightened activity in the anterior cingulate cortex, frontal cortex, and prefrontal cortex, specifically in the dorsal medial prefrontal area during Vipassana meditation.[7] Similarly, the cingulate cortex and frontal cortex areas were shown to have increased activity during Zen meditation.[8] Both studies comment on the possibility that these findings could indicate some state of heightened voluntary control over attention during mindfulness meditation. Review works by Cahn and Chiesa state that these results indicate consistency in meditation’s effect on these regions of the brain, citing a multitude of other studies spanning other meditative disciplines, but mention the need for further investigation with better controls.[4][6]

A word to the purist here. This binaural beat generator offers ten carrier frequencies, but humans only have two ears! The mechanism for this is that when your eyes or ears are exposed to a particular frequency of pulses or beats, the thalamus first distributes this information to the entire brain, including the visual and cerebral cortex where neural activity begins to synchronize to the incoming frequency, producing hemispheric synchronization and a balance of brainwave activity across the brain.

While visual entrainment is more powerful than audio alone for inducing desired brainwave states, more caution is needed when using visual methods. Between 0.3 and 3 percent of the population is susceptible to having seizures from flickering light stimulation, and for other people, flickering visual stimuli simply makes them uncomfortable. People with epilepsy have a greater chance of having a seizure from exposure to flickering light stimulation.

Participants were experienced practitioners of Acem Meditation, a nondirective method developed in Norway. They were asked to rest, eyes closed, for 20 minutes, and to meditate for another 20 minutes, in random order. The abundance and location of slow to fast electrical brain waves (delta, theta, alpha, beta) provide a good indication of brain activity.

There’s also some new stuff I’ve certainly never included in tracks before including some gentle pink noise and brown noise blended together in the background with what’s called phase modulation. This is almost outside of awareness as you’re listening to it. This is how your ear tells what direction a sound is coming from. Does it arrive at your left ear slightly before your right ear? You can modulate that. So, again, it has a very gentle, imperceptible rhythmic quality to it.

Most of these websites give some brief explanation of entrainment. The example you hear most often is that of Dutch polymath Christiaan Huygens, who in 1665, hung two pendulum clocks next to each other on a wall. He noticed that the pendulums eventually matched each others' frequency, but always in antiphase, opposite to each other, as if canceling each other out. He'd try disturbing one or setting them in sync, but they'd always return to the same antiphase synchronization. Huygen's experience is widely touted on binaural beat websites as a demonstration of how systems can become spiritually connected through some energy field. However, they misunderstand what happened, and have not read the full story. Huygens also tried taking one clock off the wall, and as soon as they were no longer physically connected to one another via the actual wall, the effect disappeared. It was not the proximity of the clocks to one another that created the entrainment; it was their physical, mechanical connection to one another. As each pendulum swung it imparted an infinitesimal equal and opposite reaction to the wall itself. With two clocks on the wall, the system naturally sought the lowest energy level, according to the laws of thermodynamics; and both pendulums would thus swing exactly counter to each other, minimizing the system's total energy.
